It sounds like Jabber-Config.xml has been discontinued in jabber 12.5 is that true? If so how can I control the interface of jabber now for users?

Yes, and no, because that depends on the CUCM release, not Jabber release.

and where is "UC Manager Configuration Tool" located ?
I have looked here and there and googled without success of finding it.

It's a UC service

sorry might be a misunderstanding, I am looking for a way to import the old jabber-config.xml into the uc services part , rather then doing it all manualy.

I don't know of any tool to do that, not sure why they named that feature a "tool", but you need to re-create the config file as a UC service manually, when I did the upgrade I thought it would detect I had a config file and do the job, but it didn't, and I simply opened the file and used the drop-downs to use the same options in the UC service.
