I have experienced this phenomenon in UCCX enough times that I'm finally ready to do something about it. I have a uccx publisher and subscriber that communicate over a VPN tunnel, however, if the tunnel ever flaps it can wreak havoc on my call center. The fix is rebooting the backup box and that seems to do it. I have an MPLS link between the two sites and I believe that I'm about to start routing all traffic between those two over the MPLS, but I don't want to saturate the link. Is there much communication between the two? Any issues if if I just route ip to ip for just those two hosts?

Splitting any UC applications across VPN is not and has never been supported due to reasons you describe (unreliability). So, I would suggest migrating the connection to the MPLS ASAP and ensuring you are meeting the bandwidth and latency requirements called out in SRND.
