can we Renew BYOD cert on BYOD endpoint with out going through BYOD on boarding process ?

You will need to be redirected to the portal. There it will tell the user BYOD renewal is taking place

Correct, ISE only works when devices are in-band to the renewal process. There is no way to automate it outside without some sort of agent. Otherwise you would need an MDM agent to automate it and not use BYOD flow
