Cisco Network Assistant

I have several Cisco 2960 switches set up on our network. I also have them set up through the Cisco Network Assistant. When I look at the topology, I am not seeing the correct corrections. I have removed all VLANs from the topology other than default 1. I have a switch in one location (switch A) connected to 2 other switches (Switch B and C) in 2 other locations. This switch A connection and Switch B and C should actually connect to switch D. I am not looking at this topology correctly? ( I am looking at this from a physical connection perspective. 

There are 2 other switches (E and F) where switch A connects to Switch E and Switch E to Switch F - which is correct.

Any thoughts on this?

CNA: version 6.3(4) - see attached switches.jpg for layout as seen through CNA.

 

The way the switches A B and C should be connected according to our set up here, is they go to another switch not shown on through CNA (its an HP switch in the server room). Switch C then connects to another building through a 2 1x 1GB fibre connection.

Could this be because I do not have the full layout with all switches in CNA?

I have also added a pdf file called network layout as it should look.
