Hello,
We configured email alerts in Cisco Prime 3.1 and it is working. although I cannot find the option to customize the Email subject and body.
Any advice is appreciated

That's because there's almost no customization you can do on Prime Infrastructure emails.
Unfortunately this is an area in which the product is quite lacking in comparison with some of the competition.

- For Subject : Goto Administration -> System Settings -> Mail and notification -> Mail server configuration ; where you can choose a value for the subject field (below). As far as the body is concerned I would call it product-privileged, because of altering it could lead to omitting important information (inadvertently) too. In that context body-enhancements should be file through product-enhacement request(s).
