We're ready to suplus an old C5000 switch w/RSM and supIII engine and I must scrub all the config info off of all the flash locations. Is there a "best way" to do this?

To clear the config off of the sup3, use the command clear config all from the switch console. To clear the config from the RSM, use the command erase startup-config from the RSM console.
These two commands will clear the config off the relevant module. If you have configs saved to PCMCIA flash cards, you should be able to use the command delete slotX:filename where X is the slot the flash card is installed in. Once you have issued the delete command you will need to use the command squeeze slotX: to remove the file completely.
