Does any of the CiscoWorks suites support SNMP v3, as I need the encryption.

It doesn't. And there are no plans to do so.

No, CW2000 does not suuport SNMPv3. Though the latest CD-One 5th Edition bundle now supports both SSL and SSH with the devices.

not all LMS packages support ssh/ssl. Campus Manager does not!
