Is there a way to trunk vlans over a layer 3 mpls VPN? I know this works fine with metro ethernet but is it at all possible to tunnel/trunk vlans through that layer 3 circuit?

You can "Bridge" in a GRE tunnel - however this is not officially supported, but routers can do it.
But I think Cisco recommends L2TPv3.

So this is obviously going to add overhead to the frame of the packet right? Sounds like you are suggesting creating a point to point tunnel within the layer 3 mpls circuit right?

Alright I went through and read the part about l2tpv3, my only question is, does this have to be setup between my CE router and the PE router? Or can I set this up between my two routers, one at one site and the other at another site and the tunnel is just created through the MPLS circuit.
