I have a 2960X-48FPS-L with 15.2-7.E5 (also tested on 15.0), and when I plug in the first port from a QNAP NAS it will not recognize it being plugged in, but it will recognize the second port. With Term Mon turned on, it shows no log of it being plugged in.
I plug the same NAS into a 2960S switch and it will recognize both ports. I have also tried a different 2960X with the same result of Port 1 on the NAS not going UP.
Another side note on these 2960X's, when I try to plug in our building security system in to ports 1-24 it will not recognize the device, but if I plug it into ports 25-48, it works.
Below is my port config:

QNAP Port 1 ------> DLink (Dummy Switch) -------> Cisco 2960X Int Gi1/0/5
May this prove the QNAP side issue - some handshake with a new switch somehow.

I moved my QNAP over to my 2960S and ran the same test, below are the results

The config looks good.
Can you look at the NIC configuration on the NAS? I understand both cables work fine with the 2960s switches but there may be a setting you can tweak to make it work from the NAS side.

I have contacted QNAP and gone over the settings, they are identical to another QNAP with the same firmware revision. I would say that the QNAP is broken, but it works in a 2960S and other dummy switches.

Hmmmm ... In the 2960X, try configuring the ports to 100 Mbps using the following command:
speed auto 100

I did notice that on the NAS they are 2.5GB ports.
Also, this might be related... I have a building security system that needs a connection to the internet. If I plug it into ports 1-24, the port will not go UP, but if I plug it in to any port from 25-48, the port will go UP. That is strange and I cannot find any configuration that would limit a device to only be plugged into ports 25-48.

The logs from the 2960s are normal. On the 2960X, what happens if you plug in a laptop/PC to the port that is not working?
Also, can the storage NIC be hard-set to Gig?

I cannot find anywhere on the QNAP for settings the nic to 1GB. Still looking into this.
I have done this for a test and it works....
QNAP Port 1 ------> DLink (Dummy Switch) -------> Cisco 2960X Int Gi1/0/5
The above works and I can ping the QNAP
