In special case multi native vlan allow in network
But I dont recommend not only for security but it make issue with STP.
So avoid using multi native vlan

In scenarios like data centers or shared environments, different tenants might use different native VLANs for their trunk links to segregate their traffic.
As @MHM Cisco World recommend, standardize the native VLAN across the network to reduce management complexity and prevent misconfigurations.

We do not know anything about the environment and that makes it difficult to give good advice. I will take the question in the OP and provide an answer based on the little that we know. If you can refine the question we might be able to give a better answer. The question was "Does a company use multiple native VLANs? If yes, in what scenarios?". My answer is that every trunk has a native vlan. If a company had a network with 6 vlans, then it is quite possible that there would be 6 different native vlans.
