Have an ISR 4321. IOS xe version isr4300-universalk9.16.06.06.SPA.bin

Cisco states that autogenerated files on the bootflash: directory should not be deleted, renamed, moved, or altered

The question is what's going on with the box.

Looks like a bug , just put this in google you'll see all the bug IDs effecting ios-xe releases
I would upgrade , you could TAC it either get the exact bug id or check the release notes of your image to see if the caveat is there
