We restarted the VCS and now the message appear that "Provisioning limits are set by Cisco TMS". Where I can change the number of provisioned endpoints?

Are you using TMS-PE?
On TMS under Administrative Tools > Configuration > General Settings - at the bottom of the page there is an option keys section, we have an option key - Cisco TMS Provisioning Extension (nnn active clients/devices)
where nnn is how many devices we can have provisioned on the system
