I have 50 users that I need to move from a 3.1.5 server to one running 4.0.3.
Is there a tool that can export their settings and reimport them on the new server.
Or is the only way to do that to recreate them manually one user at a time.

You can upgrade your 3.1(5) system to 4.0(3) and the use the Global Subscriber Manager tool to move subscribers - you can check out the help file for the tool on its home page for more details:

You can also use DiRT to migrate users between boxes - they need to be running on the same version of Unity so you'd again need to upgrade the 3.1(5) system to 4.0(3) first or install 3.1(5) in the new setup, import the data and then upgrade to 4.0(3). DiRT gets all the system data (users, call handlers, interviewers, schedules etc...) - not just subscriber data.
You can also use the Subscriber Information Dump tool to get basic subscriber information out into CSV and then use CUBI to import it on the 4.0(3) server - this only gets very high level data, though.

One Question:
I dont remember....If you are going to DIRT users from one Unity platform to another and assuming they are running the exact same version. The server that I will be restoring to will have 20 users running on it.. Is it safe to say that dirt will still import to the new server with out affecting the 20 users on the server.

Don't take my words for it but I don't think it will preserve those existing users as it will replace your SQL databases.
DIRT is not designed to move users but to restore a system.
There is some other tools designed to move users across unity servers.
