I want to renew my Iron Port S300V license, will it affect the existing running configuration of Iron Port.....

No.  If you contact GLO and initiate the process to get your VLNWSA renewed and provided, you will simply need to run loadlicense once you have the new .XML file provided.

This will not change any existing configuration.

Just make sure the same features are present when you get the renewal license.  If you get 1 addition feature such as Web Reputation (when you didn't have it before), this can affect the way policies behave.
