If I segment my wireless network into a different VLAN, I configure the port on the switch for that specific VLAN. What does it do when I tell the AP itself that it is in that VLAN?
Will the AP act as a router to route traffic between the Wireless VLAN and the native VLAN?

If you mean you are creating a VLAN to use exclusively for your wireless AP's then the answer is no, the AP does not route. The routing will take place in either a layer 3 switch or a router.

You can also set up multiple vlans on the access point with different SSIDs. Then set up a 802.1q trunk on the switch. This allows segmenting the wireless traffic further. The routing at layer 3 still applies.
