Hi,
use these command:
AP001#conf t
Enter configuration commands, one per line. End with CNTL/Z.
AP001(config)#interface dot11Radio 1
AP001(config-if)#shutdown
AP001#conf t
Enter configuration commands, one per line. End with CNTL/Z.
AP001(config)#interface dot11Radio 0
AP001(config-if)#shutdown

Have you tried SHUTDOWN command on specific interface ?
Or if you use WLC then try login to web management and go to WIRELESS tab, then RADIOS menu, 802.11b/g/n menu, choose some AP and click on configure.
Change admin status to DISABLE
