Can Unity Connection only connect to one AD domain?

For user import you can connect to up to 5 directories, however only a single connection can be used for authentication.  Do you have multiple forests or multiple domains? If multiple forests you will need to integrate to MSFT ADAM or LDS, if multiple domains you can simply point to the global catalog's root domain.

In this case, 2 domains A and B,  with a trust between them.

2 domains in 2 separate forests or 2 domains in single forest?  In either case see my previous reply for what your options are.
