Show tech shouldn't take a long time to run, unless you run it on the console port which is very slow. I checked and it should work if you press Ctrl+shift+6 several times to stop a show tech.
Regarding the error message, it is reporting that interface G2/32 is being err-disabled due to diagnostic error. You can check for err-disabled interface status with the command "show interface status err-disable".
Based on the error message mnemonic, this looks to have come from a C6500 supervisor such as sup32 or sup720. you would want to check the diagnostic result for module 2 and check which diagnostic test is failing. you can check this with the command "show diagnostic result module 2 detail". Look for any diagnostic failures here with interface G2/32.

Please correct me if I'm wrong, but I believe this is what you are saying:
If you connect a PC directly to switchport 1 and then move it to switchport 2, no issue
you connect a PC to IP phone, then connect IP phone to switchport 1. Then you move PC to switchport 2 directly connected and it causes port-security violation
The first situation would be okay, because when you disconnect PC from switchport 1, the switchport goes to down/down state and deletes all mac addresses from the switchport interface. Then when you connect PC to switchport 2, the mac address of PC is learned new again.
In the second situation, the PC mac address is learned by switchport 1 when you connect PC to the IP phone. When you disconnect PC from IP phone, the switchport 1 never goes to down/down state since IP phone is still connected. When you connect PC to switchport 2, its mac address is still associated with switchport 1. This causes port-security violation because mac move is not allowed with port-security enabled ports.
To avoid this situation, you can set port-security aging time so that PC mac address gets deleted from interface after certain amount of time. If you are using a Cisco IP phone, some models support a feature called "CDP enhancement for 2nd port disconnect" (reference). This would clear the mac address immediately as switch would see PC port was disconnected from CDP advertisement that phone had sent.

PVID inconsistency occurs when PVST BPDU is received on different VLAN than what's listed in the originating VLAN field in the incoming BPDU. Usually this occurs with a native VLAN mismatch.
I don't believe license level and IOS version should be contributing to this issue.
It's hard to say what's going on without seeing any outputs. But I would examine the following outputs from the 3750's to start with to get an idea of what's going on:
show spanning-tree vlan 1
show spanning-tree vlan 1 detail
show spanning-tree vlan 10
show spanning-tree vlan 10 detail
show spanning-tree inconsistentports
show interface x/y trunk
show interface x/y switchport

On the 4948 switch, the fastethernet1 port is a management port and can only be configured as a layer 3 port. The switch is complaining that FA1 interface is receiving traffic with VLAN tag. If you ensure that the management port receives only untagged traffic, then I believe the error message will stop.

I looked at the assignment and it looks like it wants you to start subnet A from 192.168.0.0 (subnet 0) for 30 hosts, then subnet B for 126 hosts after that. I think you reversed the subnet assignment (subnet B starts at 192.168.0.0). This is packet tracer assignment looks like, so I'm not sure if pings will fail if you do the subnetting in a reversed order.
For troubleshooting this kind of problem in general, I would recommend checking the following:
Verify that correct links are connected between the devices
Verify that links are in up/up state with "show interface x/y"
For S1, validate that links have proper VLAN in STP forwarding state for F0/5 and F0/6 with "show spanning-tree". I would expect F0/5 and F0/6 to be in designated forwarding state based on this topology.
For R1, verify that routing table has routes to the proper subnets with "show ip route". I would expect to see routes for 2 directly-connected subnets
For PC-A and PC-B make sure that they are on and their NIC's are enabled and properly configured.
When you ping to hosts in same subnet, you should expect to see complete ARP entry with IP address and mac address.
Try pinging from R1 to PC-A. Does it succeed? What does "show ip arp" on R1 reveal after attempting the ping? Is there an entry populated for PC-A's IP address or does it say 'incomplete'?

The duplicate IP address error messages are for when the switch detects that another host is using an IP address assigned to the switch. The switch doesn't normally monitor for duplicate IP addresses between other hosts. Normally hosts have their own method of detecting duplicate IP address assignment using ping or ARP.
Depending on the switch model, it could support optional config for detecting duplicate IP address when handing out IP address, if it is configured as DHCP server.
I'm not sure of another method for detecting duplicate IP addresses from the switch side.

Without knowing more details, The core switch would usually only care about duplicate addresses if a host is using an IP address already assigned to the core switch. Try the experiment again by assigning a host an IP address that is already assigned to the core switch.

ARP will be used when host needs to know destination MAC address to reach destination IP address. For PC it's usually ARP for another host if in same subnet, or ARP for default gateway if traffic needs to be routed.
Switches operate on same principle. If some traffic is generated by the switch, it will use ARP to know destination MAC address for next L3 hop (for example, SNMP traffic generated by the switch). If switch is L3 switch and default gateway for a subnet, it will have ARP entries for hosts in that subnet, so that it knows destination MAC address to send traffic to those hosts. If the switch is L3 switch and performing routing, then it will have ARP entry for next L3 hop towards destination IP address.

This error message is usually seen when standby sup is trying to reach RPR or SSO redundancy. It prevents config changes until standby sup is done syncing with active sup.
Is the standby sup trying to sync with active sup? You can check with "show redundancy" output.

That should work. Please note that all non-native vlans on a trunk are already using a vlan tag. It's the native vlan which is sent/received untagged by default. The " vlan dot1q tag native " command tells the switch to set vlan tag for native vlan, which is not the default setting.

I checked and unfortunately it looks like the 2960 platform doesn't support tagging native vlan. So your implementation of tagging the native vlan won't work with the 2960 switch. You could force VLAN 1 to be non-native on both sides. But you'd have to be mindful of the vlan that you choose to be native for the trunk, it would effectively not be able to pass traffic to 3750 with native vlan tagging enabled.
The BPDUfilter config was a recommendation for service provider edge routers so that customer STP BPDU's don't interfere with the provider's internal STP implementation.

In IOS, the command "vlan dot1q tag native" should have the effect of tagging outbound traffic on the native vlan. It will also have the effect of dropping inbound untagged traffic (reference). I'm suspecting that 3750 was dropping traffic from 2960 if you configured only on the 3750 side.
3850 should have the same behavior, but there was a bug opened because the platform was not implementing the feature properly. Please see CSCvc14778. Fixed release 15.2(3)E5 = 03.07.05E. I'm not sure what version of IOS-XE you're running on 3850.
If you enable this command on 3750, then you need to enable on 2960 as well.
