appliance network cards still get messed up during upgrade process .

For clarity, are you saying that you used ise-upgradebundle-1.2.x-to-1.3.0.876.repackaged.x86_64.tar.gz to upgrade and your NICs still swapped?

If this is the case and your ISE is Live, then a call to TAC is in order.
