Is there a way for me to do automatic configuration backup of my switches and routers using ciscoworks?

Yes, that is a key feature of ciscoworks!
Configure the Ciscoworks server as syslog server on your routers and switches.
The devices will send config-syslog messages to the server if you have configured severity level 5 (notifications) on the devices.
Ciscoworks will now collect all configurations automatically after you did a change on a device.
configuration:
logging 10.10.10.10
logging trap notification
it is useful to configure a source interface for logging on routers.
I think the command is (for example)
logging source-interface loopback0
