Wireless WAN Security

My organization is looking at installing point to point wireless microwaves from Proxim or Cisco. I am wondering about the best way to secure these devices. I have seen that many people set up a VPN tunnel between the two sites. Can this be done if you plug the link directly into a switch instead of a router? Or does the microwave have to terminate in the router. I would prefer to use subinterfacing on the router to preserve the use of too many ethernet ports.

Any help would be useful. We are looking at deploying this solution within the next month!

If you are implementing via VPN, still it si advisable to trminate in a router. As you can apply access lists in a router and filter the packets which gives a control over it.
