If users use the Outlook plugin and select the option to encrypt instead of flag for encryption, does this prevent content rules from checking the contents of the message because it is already encrypted in Outlook before the IronPort can see the content?

No - it is only doing a quick prep of the message itself from Outlook > ESA for the encryption process on the ESA. It does not encrypt any aspect of the message in Outlook.
