A filter detects incoming messages with credit card numbers. The notification text explains why it was rejected, etc. However, the message comes from "Mail Delivery System <noreply@ces.cisco.com>". Is there a way to specify for this filter / notification that it comes from another address (noreply@our-domain.com)?

The default notification email address are configured from the UI under System Administration -> Return Addresses.
In your scenario, notifications address can be modified as per your requirement.

Can I specify a value for communication externally vs internally? Or can I make it specific for each notification message?

The return addresses currently are common for all notifications across the appliance and cannot be segregated based on type of notification.
