Are log files, such as the audit logs encrypted at rest?

The ISE Linux filesystem is not an encrypted filesystem. If you get your hands on an ISE VM you can mount the partitions on any Linux distro and view the data. Logfiles are not encrypted at rest, nor are they encrypted in RAM as far as I know.
ISE Configuration and Operational backups are PGP encrypted.
