I have been using Ntop to gather protocol distribution statistics and top talkers quite successfully now.. However on an enterprise level placing a Linux box with ntop at every location to gather this information is not the best solution.
Is there any solution with Ciscoworks, or perhaps on the router that I can do at several remove sites to get this information?
What I need is a instant and historical look at what the traffic is going through the router, originator , destination and What protocol and port and the ammount of bandwidth being used.

Netflow may meet your needs. It is built into most routers and some switches and you just need to set up a Netflow collection Engine to gaterh up the data. There is a good bit of information on CCO. I suggest starting at http://www.cisco.com/warp/public/732/Tech/nmp/netflow/presos/ .

Yah I agree Netflow looks like a good soltuon.
Does any one have any experiance gathering Netflow data from a remote router? What would the bandwidth impact be?
