From CiscoView if I select a port on a 6509 >configure>etherchannel it does not come up. Also when I changed the vlan a port was in it was not reflected in "user tracking". User tracking is not showing the second port of any of my etherchannels.

Try out the following show commands which can help you diagonise the problem
show port channel info
show port capabilities (mod/port)
show etherchannel summary
show trunk
show cdp neighbor
show port (mod/port) or show interface (mod/port)

All of the etherchannels and trunks are there and operating properly. It's just CiscoWorks that doesn't see the second port of the fec in user tracking.
