I have a problem configuring a trunk between two 3550-12G's.

> I have the following config oon both switches:-
> interface GigabitEthernet 0/1
> switchport trunk encapsulation isl
>
> They are then connected with two cables to each others X3500XL GBIC cards.
>
> CMS shows the trunk operating at 100mb/s
> show interface status shows
> Gi0/1 connected trunk a-half a-1000 1000BaseCX Gigastack
>
> Should the trunk be running at full duplex?
> Why is CMS not showing the trunk as 1000mb/s?
Why is on light in the GBIC amber?

Just make sure you manually configure both ends as 1000 full duplex. The a-half a- 1000 indicates the port is autonegotiating the speed and duplex. I am not sure, but amber usually means the port is in a error disabled state.
