As long as you have unique WWPNs per fabric you're ok. However it is best practice to have two pools. That way you can for instance declare one byte in the WWPN as 0A or 0B which might be helpful with troubleshooting.
Steven, CFS stands for Cisco Fabric Services. It can be used to distribute configuration information between MDS switches to keep the configuration consistent. It can be used for various things like NTP settings, Syslog config, call home config etc....
