Interesting.. the issue is with Site Maps (new). switching to Site Maps (depreciated) the floor maps are depicted properly with AP's all be it old (original), not updated floor layouts.
No the maps are stored in Prime and in the app backups. So periodically deleting and readding the WLC is useful. A Prime reinstall before restore will leave you empty.
