Can the R-ISE-VMx-K9=. x = S M or L be a smart license?
This is not clear in the ordering guide.

Yes, you still have the option to fulfill them as traditional licenses to be installed directly on the node, or to put them in a smart account and point ISE at that account.
All the licences for a deployment have to be one or the other though, you cannot split them half and half, you either enable smart licensing in ISE and leverage the licenses in the smart account, or keep them all traditional on deployment.
It's also worth noting that if you fulfill them as traditional today, they can be converted to smart in the future.
