Does ISE onboarding support HSM for cert storage (Windows)

You are correct that it not supported.

Windows 2000 Server and PKI: Using the nCipher Hardware Security Module shows it as a separate CSP. The operations are similar to those for smart cards and ISE does not provision certificates to smart cards, either.
