Hi,
Problem: Interfaces VLAN in a single unit of 6500 are discovered by Ciscoworks as a unknown device. Directly, the system is generating false topology mapping of the actual network infro.
Any one has any idea how to overcome this?

check if CDP is running on that interface, if CDP is disabled on the interface, it will not be discovered.
