I planned to install a LMS 4.0.1 on a VMWare server with Windows 2008 R2 64bits.
Is it supported with the "Windows 2008 R2" patch or do I need to order LMS 4.1 version ?

Yes, US English or Japanese are the only two supported region settings for an LMS 4.0.1 Windows installation. This is documented in Install Guide here.

As long as you have the R2 patch in hand, you will be fine. You start the intall from that executable and then it will prompt you for the primary installation media.
Do make sure that you follow all of the prerequisite steps and confirm the dependencies are met. LMS is prone to fail in subtle ways if any of them are not met.

Customer has ordered an upgrade from LMS 2.6 to LMS 4.0.1 300 devices license.
I will do a remote upgrade. I think it doesn't change the way to proceed from a fresh install.

Your mentioning a remote upgrade reminds me to note that when you install or upgrade, it is strongly advised you do so as local administrator - not a domain user or other local user.

Last question regarding the OS:
Could you please confirm that Windows 2008 R2 must be in US (regional setting I think) and not in French ?
