Kindly advise if we can setup and take archived configuration for ISE through Cisco Prime version 3.0??

If I understand you correctly you're asking about configuring and taking backups of ISE from Prime Infrastructure?

If that's what you're asking then the answer is no. You need to do those things from the ISE admin interface.
