When we initially installed Unity (off box) we pointed to a mailserver that we would now like to remove from the site. We have moved all the users mailboxes, public folders etc, but there are still a few unity mailboxes left. Is there anything that we will need to do to ensure that Unity still communicates with our exchange site, other than moving the remaining unity mailboxes off that server, and removing the server from the Exchange site

Yeah, there's a few additional steps involved since Unity needs to recreate the message profile used to get to MAPI and we need to have some info added to the registry to tell us the new box we need to connect to and the like... you can check out this thread for more details:
You may need to rerun the configuration setup even after following these steps (I think the guy I responded to on this had to do that even though it wasn't in QA's steps).
In 3.1(5), by the way, you should just be able to uninstall the configuration setup and rerun it pointing it at the new server - versions prior to that this wasn't reliable.

We are running Unity 3.0(1) and Exchange 5.5. Are there any changes or additions to the thread that you referenced?

If you're running 3.0.1, would it be bad form if I suggested upgrading to 3.0.4 or 3.1.5 as soon as possible? I don't suggest this without reason, of course, as these links attest:
