I have tried to use SJPhone to call in via the SIP trunk to a Cisco 7940, but failed. It returns 404 for the Called number not found. Indeed, I have my Cisco 7940 registered already. I suspect that I need to load the 7940 with SIP firmware instead of the SCCP one in order to make it work. Is it really the reason why they can't talk?

You can still communicate 7940 using SCCP to SIP devices using SIP trunk.
Can you make outbound calls from the CallManager - 7940 to the SJ Labs phone?
Which is the SIP server you are using?
Which codec is configured between your SIP endpoint and the SIP trunk in CCM?

I am using OnDO SIP Server. I can make outbound call to the SIP Phone, but I am failed to make inbound call to the 7940. The SIP trunk is configured with UDP and G.711 alaw.

Check you settings regarding "inbound calls" on SIP Trunk configuration: Significant digits, incomming calling search space, etc. Do also some traces of you call manager process to check why inbound calls to CCM are not working, and provide us the trace files.
