I have two 3548XL switches in a stack using a GBIC connector. The response time from the member stack seems significantly higher than the response time from the controller. I have changed the duplex to half, which has helped somewhat. Is there any other configurations that I should check?

Do you have the following config on your Gig interfaces.
interface GigabitEthernet0/1
duplex half
switchport mode trunk
When stacking just 2 3548 you can run full duplex.
If you are pinging the second contorller switches uslly have a high ping respone, but if you ping a work station the ping will be fine.
You also need to have enterprise software.

I'm runnning Version 12.0(5)XU, which came with the switch. I think that it is enterprise software.
That is the configuration that I currently have. I also have the lines:
switchport trunk encapsulation dot1q
switchport trunk allowed vlan 1-10,1002-1005

Since you are allowing all of the default VLANs try replacing
switchport trunk allowed vlan 1-10,1002-1005
with
switchport mode trunk
This may speed things up telling the switch to pass all VLANs insteading having the switch decide which ones
