We have an environment with Catalyst 4000 switch for access layer and Catalyst 6509 for core with 1Gb bandwidth as the uplink.
Since the new ethernet blades for the 4000 are 10/100/1000 capable, we would like to know if setting the auto for interface is advisable? The PCs are all set to auto and are also 10/100/1000 capable.
Ideally, we would like to keep the ethernet port in auto mode but not have the speed increase beyond 100Mbps.
Any ideas on how to do this without hardcoding the speed?

I don't think it's possible. Because if NIC can capable to autonegotiate to 1000 and full duplex, then Switch will negotiate same thing. Without hard coding, it's not possible.

Not sure if you are running CatOS or IOS but for CatOS, it is available starting in 8.2 code. It's there for 6k but don't see if for 4k yet. You may want to contact your SE about that feature and its availability for the 4k and IOS. The command is set port speed auto-10-100.
