If I am configuring a LAN and WAN do I need to enter the gateway ip address on both Switches, may layer 2 Switch is already connected to the layer 3 Switch?

You need to add a default route pointing to your gateway. On the layer 2 switch (depending on set based or ios based) the command for the gateway varies. This gateway address configured on the l2 switch is only used for switch generated traffic ( such as you telnet from the switch to an address outside the subnet of the ip address of the switch). To configure a l2 default gateway on cat 6000 the command is,

set ip route default [metric] [primary]

On a 2900, you can use the IOS based command "ip default-gateway "
