Suppose I have a router for inter VLAN communication, will Windows 9x/2k detect all the computers connected to the switch even if they are in different VLANs when I browse the network using Network Neighbourhood/My Network Places or will it show only those computers in the same VLAN? Keeping that information will require frequent broadcasts wouldn't it, because MAC table entries will age out when not used frequently unless I use the lmhosts file or some other method.

If you are trying to browse network neighborhood through a routing device, you will either have to use lmhost files or the ip-helper address command. If you choose to use the helper address:
hosts ----- e0.router.e1. -----wins server
int e0
ip helper-address 1.1.1.1 <--ip address of wins server
