What are the advantages/disadvantages router with L3 switch module vs. separate router/switch implementation? excluding costs, like WAN bandwidth limitations, CPU usage, etc....

Depends of the purpose but using a model Core/Distribution/Access are:

Core - Routing/MPLS/Capacity/WAN Modules

Distribution - Segregate the L2 from L3 (Core)

Access - Capacity of switch ports
