okay, but when I configured opposite port of dot1q as a access or L3 its working fine. Only for trunk port its not working.

Can you share the interface configuration from Nexus 3100 in both working and non working scenario?

Also, please share the "show logging log".

Non Working Configuration

SW-A and SW-C Conf:-

interface Ethernet1/1
no lldp transmit
no lldp receive
no cdp enable
switchport mode dot1q-tunnel
switchport access vlan 1043
mtu 9216

LOC-A and LOC-B Conf:-

interface Ethernet1/1
switchport mode trunk
switchport trunk allowed vlan 10,20

Working Configuaration

SW-A and SW-C Conf:-

interface Ethernet1/1
no lldp transmit
no lldp receive
no cdp enable
switchport mode dot1q-tunnel
switchport access vlan 1043
mtu 9216

LOC-A and LOC-B Conf:-

interface Ethernet1/1
description VLAN_10
switchport access vlan 10

Also, Between SW-A,SW-B,SW-C VxLAN is configure.

Can you post show version of the device and show us an example of what is not working.

We have 9.3.2 Firmware version on all 31108 switches.

When we configure LOC-A and LOC-B switch port as a trunk,  we face the issue.

according to the link below:

--> Cisco Nexus 3000 Series switches (except for the Nexus 3500 Series switches) do not support configuring Q-in-Q Tunneling on Cisco NX-OS Release 7.0(3)I7(2) and the previous releases.

I guess that means you have to run a version higher than 7.0(3)I7(2).

7.0(3)I7(9)  is actually the recommended release.
