Hi,

Did the Cisco IOS version 12.4(3i) and 12.(3g) have a known security vulnerabilities, is there new security patches for those versions?

is there a cisco tool (or a checklist) to audit the router security vulnerabilities, being based on the cisco config files.

Yes.  Upgrade to the higher version.  Check the Security Bulletin for advisories which IOS versions are vulnerable and which versions are safe.

The one tool that might be useful is the Cisco IOS Software Checker. This tool will provide a list of all known vulnerabilities in a selected release, rather than checking based on configuration.

Not exactly what you were after, but useful none the less.
