When testing box to box redundancy if a configuration change is done on any ISR interface (like shutdown) ,router saves configuration and then reboot. Since configuration was saved, it came back with the port in shut down state that could trigger another reboot.
Is that scenario possible?

The router will not normally reboot from a configuration change. You have to tell it to reboot.
So if you shut down an interface, save the configuration, and then tell the router to reboot it will. It wont proceed to reboot again unless you tell it to.

Have you configure/test box to box redundancy on ISR4K or ISR 3900?
Redundancy application reboot router when it detects that there is a change on Active status. For example if interface is being track as part of box to box redundancy.

I have configured CA redundancy. I have not experienced the issue you have mentioned.

CA redundancy? you mean to High Availability box on ISR4K using redundancy groups and control Chanel and High Availability on 3900 using HSRP?
On both platforms if you are tracking an interface, router will reboot if you shut down that interface. If course I am referring to moving from Active to Standby.

Yes I have used a pair of routers for an HA CA for a large iWAN deployment I did (which used certificate based authentication). Yes it used a redundancy group.
I used two routers of the same model. I didn't need to use interface tracking. HSRP took care of everything required.

ISR4400 does not support HSRP for HA

I did it on a pair of Cisco 2921's.
