Packets out of sequence - WAN- Frame Relay/T1

We've been conducting some RTR tests using SAA and IP SLA to measure performance between our remote sites and our primary sites. I've been running some SNMP queries (using Solarwinds and the CiscoRTTmon MIB) against the traffic generated by SAA/IP SLA and detecting a significantly high rate of packets out of sequence. We're not running any multilink, load-balancing, or compression on the link. I can't figure out for the life of me what could be causing this. We first noticed the problem on our frame-relay link, so we switched over to a T1 Point-to-Point link instead and still noticed the problem. Then we tried turning on QOS and the problem went away for a while, but now it's back. Any theories out there?

Perhaps you can help us understand better what the topology of the network and the processing environment of the network is. I am having difficulty thinking of scenarios that produce out of sequence packets when there is a single link connecting sites. Is there any thing that is prioritizing packets and might pick small packets before larger packets?
