application remote access via vpn

I have a quick question that I need clarity on, I have an application that goes and check for the proxy server settings on client file to be able to connect to an external server(Service Provider). The users can connect to the service provider server when they are on the LAN but once they connect using VPN the application looses connection.

The required ports were opened as they can access it via LAN, I have been struggling to make it work on VPN.

Your assistance and advise will be highly appreciated.

You do not provide much detail on what the application is doing and what ports were opened for it. But it sounds like the application is doing something or looking for some resource that it assumes is a local resource (perhaps some type of NetBIOS lookup or something like that). When the user is connected by VPN it is no longer a local resource. Without better understanding of what it needs it is difficult to give advice about how it might work on VPN.
