We have several Cisco TelePresence SX80 units with ceiling microphones that we use for interactive classes in our school.
for the most most part they work great, but one issue we have is that the ceiling mics pick up every tittle sound that the students make. Chairs moving, books being moved, doors closing, paper shuffling are all annoyingly loud. Is there anything in the setting to block out some of the ambient noise?

There isn't anything specifically on the SX80 that you can set to make it differentiate between voice and other sound sources. But something that you exacerbate the issue could be that you have the Gain on the microphones set too high. Try turning the value down for the input(s) where the problem mic(s) are connected:
Audio Input Microphone [x] Level
(Note - this will affect everything picked up by the mic - but may help in reducing some of the overall noise levels)
