Migrating from single all in one Unity 4.0(3) DNS/DC/Exchange/Unity to Unity/Exchange on one Server utilising exiting DNS and DCs. The new Unity Server resides in the main domain. Expect to have to update the licenses.
Want to migrate users and message store. Expect to use DiRT for this.
Are there any pitfalls? How does this affect the user logons if the user accounts are different/the same between the old Unity install and the existing AD in the main domain?

The DiRT help files cover some of the pitfalls here and more to the point for your question it discusses how accounts are searched for, bound to and/or created in a restore into a corporate directory. You'll find the latest on its home page here:

The short story is if the mail nicknames (aliases) of the users on your VM only install do not match the aliases of the users on your corporate network, new accounts will be created on the fly for those users. You can then use the Migrate Subscriber Data component of the Global Subscriber Manager tool to move the subscriber properties and, optionally, their messages onto the appropriate corporate account.
