We ran across this issue with trying to shut down our 2013 Exchange so I wanted to post in case someone runs up against the same issue in the future. The old Exchange account we had was no longer compatible. We had to build a new Exchange Service account and then we have to assign each mailbox to the new Exchange Service.
Did some research about the Exchange 2003 warning when using 'Specify Exchange' and found that we had other Exchange settings available before 12.x:
After upgrading to 12.x, the server types disappeared:
Under: Search for Exchange Servers
Exchange Versions
radio button: Exchange 2007 and/or above (disappeared)
radio button: Exchange 2003, 2007 and/or above (disappeared)
Specify Exchange Server
Exchange Server Type (disappeared)
