Can unity inbox be used as an alternative to Integrated messsaging? Can we set up notifications in email for when a message is received by a subscriber and the person gets notified in outlook and clicks the same notification link to get directed to his unity inbox?

Absolutely. The Cisco Personal Communications Assistant (CPCA)is the web portal to both the Cisco Unity Assistant & Cisco Unity Inbox.
In the Cisco Unity Assistant, under Notification Devices, there is a device called "Text For Unity Inbox". You can enable this device, specify a schedule, as well as an smtp address for notifications to be sent to.

Oh yeah and to include a link to open the Unity Inbox in the smtp notification:
In the Cisco Unity System Administration (SA) web interface go to System > Configuration and enter a url for "Cisco Personal Communications Assistant (PCA): Internet address:"
This field will accept any text (will accept a url and also non-url text).

Thanks. Here is our situation, we have about 4500 people in our organization and we want minimum load on the user as far as configuring anything goes.We want some kind of a global push of sorts where we can use a template to push the notification feature in outlook to all users instead of having to configure it manually for all the users. Is it possible to do in an automated way? Also, how many ports should be allocated fo notification in this case? Our voicemail servers are in a different domain from the organisational domain. What needs to be done in order to make the whole thing work?

You can use Cisco Unity Bulk Import (CUBI) to add smtp addresses for users in bulk. See the help file for CUBI.
One thing you can not do in bulk is enable the notification device and specify a schedule. It seems the default schedule is 8-5 and the device is disabled.

Thanks for the input. Is it advisable to use this across the board? We were planning to roll out integrated messaging first but then there was a situation with the password. We can create a package where Integrated Messaging through IMAP gets pushed out to one and all but the push is going to happen with a default password. Is there a tool to randomize the password after the push is finished and then every 120 days as per the security policy. We don't want user intervention of any sort.
